1989 900 Supersport running on one cylinder

Hi guys. So, I got the bike out of hibernation today and all was going well. Started gine snd ran fine for the two miles to the petrol station. When I restarted the bike it ran on one cylinder and did so on the ride home. I took out both plugs, cleaned them up and put them back in to no avail. I swapped the plugs over and it still ran on one, so I popped one ht lead off, then the other and found that the front, or horizontal, cylinder is the one not running. Thats where my ability ran out. I did take the tank off because I could smell petrol and founf the Y joint completely split and I fid notice a blue wire from the back of the rectifier was not tight and wasnt making contact on anything other than hanging on the bolt (the wire runs to the negative battery terminal).
Any advice or pointers is gratefully received.
