Is it the right power commander I think its a 701 they do for the 1999 model and a 702 for the 2000 - 2001 model

Just had a quick shifty at the back of the device and it says K701 - something something, so 701 it is. Mind the bike was running 'ok' (if not very lumpy and never idleing) before today.

Yep 701 for 99 model and 702 for the 2000/1 model

Still worth checking the filter, just remove it and bridge it out for now, if it runs OK without the filter then you'll know it was the problem at around 3 bar of fuel pressure thats a fair amount of flow and it will certainly not help if the filter is starting to block up.

Check you haven't squashed a fuel line when the tank is pulled down? will give similar symptoms to a blocked filter or low fuel pressure.

Throttle position sensor switch anyone? Seems to be the thing that the dealer's keep telling me it could be. Btw, just about to remove the fuel filter, what skidlids sugested I try... Fingers crossed.

Well I have just ran it with and without the filter and still the same. So I'm just gonna take a pic of what I believe is the switch and post it on here, to see if anyone has any ideas.

No thats not it thats the timing pulse pickup, throttle position switch is on the side of one of the injector bodies

Oh yes!!! I've cracked it, well at least for now. Took the connector off the throttle switch (exactly where you said it would be skids), and it was rusted and full of water. Now after loads of contact cleaner and screw driver scraping, I re-assembled it and hay presto... She works (touch wood). Give her a blast up the street and a-OK. Cheers for all the help ppl, much appreciated, but take mental notes incase someone else gets this prob!

P.S. when the manual arrives I'm more than willing to help anyone out if they get stuck too.
