I've had so much trouble with me rear brake and I hardly use it.

I've gone through two sets of pads in less than a year.

When I spin the bike wheel it is free and there doesn't seem to be binding and the brake sort of works (as good as they are). But after a ride my rear disc is always hot. Again I can push the bike and it moves freely.

Anybody an idea what is going on? (and I'm not riding the brake before anyone says haha)

Might just be worth adjusting the push rod, to give a bit more clearance / free play
I had this problem with my 750 Monster, the master cylinder push rod had started corroding and used up what little clearance there had been, adjusted it half a turn and all was OK again

Sounds like you might be unknowingly touching the pedal a little while riding?
That was my problem fixed just as Kev suggests. :D

How many miles are you doing on a set of rear pads?

I used "soft" rear pads on my 998 to get a back brake that was better than dragging my foot on floor and they didn't last more than 3-4 thousand miles.
