Not sure of the setup of your brakes, but you will need to upgrade the master cylinder too, in fact you probably should do this first and not the second disk. On some of the m/cyls there's a bleed nipple on here too, thereby you can get the air from out of the top of the pipes. Air will want to rise in the fluid and therefore will sit at the top. Which makes it trickier to get the air bled out of system. When fitting new lines it can take a while to get the air out of the system. If you don't have a bleed valve on the m/cyl, and if you can, get the m/cyl as low as possible, by either removing the clipon its fitted to, or fitting it to a spare clipon or handlebars (so you can pump the lever). I'd get a 996/748 type m/cyl and fit that. Try to fit the second caliper and line etc, good luck.
