Raise the rear a bit and then get the seat converted so you sit a bit higher and can put more weight over the front wheel.
Not that i have a 999 but I know which route I'm going when I get one, also maybe take some front preload (ride height) off if Chippys 749 is anything to go by.

Did that on the 916 and ST2, the ST seems to handle pretty well now and turns quite quickly (for a Dook) When I bought it the rear was at it's lowest setting having been owned by a harley rider who was obviously setting it up to handle like the shite he was used to. I thought the frame was bent until I checked out the suspension settings. Made a massive difference as did having some preload on the rear spring. Wouldn't mess with raising the forks through the yokes IMHO, try the rear first.
