Flat battery can be checked with a volt meter across the terminals.
If you got the bike from a dealer, I think they should be sorting this problem out for you.
I first thought it might have been the starter relay at fault but re-reading your text I'm not so sure now.
Perhaps start by checking the battery connections and then working along cables for poor earths, bad connections and any cables that might have rubbed through and and are going to earth (head stock and under fuel tank are good pointers).

I'm sure someone more electrically minded will be along shortly!!!
