My 996 SPS did this intermittantly for a while - turned out to be a loose connection into the P8 computer.

There are 2 multi-plugs that go into the unit - one either side at the top/front of each side (if you follow?!). One of these was not making good contact and it felt like the bike was running on one cylinder....because it was!

Whip them both out, then check they're clean and tight fitting when you put them back in. After that I'm out of ideas/experience I'm afraid!
