Assuming you've checked all the obvious things, the first thing I'd do as it's real easy is take out the Sil chip and replace with the original Ducati chip. Not exactly uncommon to find that aftermarket chips have faults. Original Ducati ones are reckoned to be the most reliable. If you're running a PC3 then the chip you run is irrelevant anyway as the PC3 will be taking care of the fueling.

Does it "feel" like a fuelling problem?
