Mood: Just fallen in love with road riding again!
The 998 uses larger throttle bodies and rubbers, so i'm pretty sure you need to change the cross bracing in your frame (lower it by about 25mm)

I put a 748RS motor into a 748 bp frame and had to do the same, bit of a pain but the chap that makes race frames for us did it for about £150. its a bit of welding and fabricating. and you need to completely strip the frame, ideal opportunity for a flashy frame paint tho!!!

You will need to open the holes for the engine mounting bolts too, 748 use 10mm bolts, 998S use 12mm. you can sleave down the motor or open the chassis.

have you got the loom and ecu for the 998S ?? its all different to the 748.

And you will need new exhaust headers.

but is does go in, and is a MEGA motor!
