Going on experience from a 998 I owned changing the exhaust did upset the running when on the standard ECU and fitting the correct ECU did sort out the running / starting issues.

The system on the bike is the standard header and link pipe with race cans and chip supplied with the bike. Was really just wondering if a new chip and bigger pipes would make a big difference.....and also where would I source one?.....they seem to be quite rare??
